hey guys just about to hack my yj floor apart to gain access to the rusted cab mounting nuts...after I do that will it be necessary to cut and add length to my 5 spd and 4 wheel drive shifter????

You will (if you haven't already) have to remove the rubber boot that attachs from the tub to the top of the trany.

Leave the shifter boot on, just remove the boot from the trany to the body. It might already be missing ;)

how do you remove the lower shifter boot without cutting it to pieces?and does anyone have the measurements for the second to most rear body mounts.....i mean so i can cut the floor out in the proper spots...all the body mounts are siezed solid and the jeep doesnt even have any rust....weird...oh and one more question....If i cut the floor where all the mounts are can i drive around town with the holes still open(thinking 2inch by 2 inch) i have to do the lift in a couple of different days...

That is the only way, just make one cut that should do it. As for the bolt have you tried Liquid Wrench? Just soak them for a couple of days and then hit them with a impact gun.
